It would not be difficult to tax commercial sales.
While many folks would be able to avoid detection of commercial transactions at smaller levels, there are plenty of folks interested in operating storefront locations (ala a liquor store) and it would be from them that sales tax and appropriate business taxes would be collected
There are an increasing number of operators in California who are reliably reporting and paying sales tax to their counties and to the state based on the sale of medical marijuana.

Senator Obama backing an end to marijuana Prohibition is certainly an unknown (and imo, unlikely).
But he has clearly stated in response to direct questions this past couple months that as President he will order the DEA to cease and desist with the arrest of medical marijuana providers and patients in the (currently) 12 states which permit legal medical marijuana.
This in contrast to Senator McCain who has made no such pledge and has to the contrary stated he supports the federal arrest, prosecution and imprisonment of patients and providers who elect to use medical marijuana with a doctor's recommendation.
